My Legacy flap torque tube had the same problem as yours. I set each
of the two tubes on the workbench, with the flat plate on the bench and the tube
sticking up in the air.
I used a carpenter's square to determine which part of the flange was not
perpendicular to the tube and then bent it a tiny bit in a vise to put it back
to the correct position. Keep working around the flange until the tube is
standing perpendicular to the table all the way around it.
You may also have a problem with the brackets that hold each end of the
torque tube assembly. Mine needed to be bent slightly to get them
to line up properly.
Even after all this, I still needed to shim the joint between the two
torque tubes a tiny bit. I don't remember the exact thickness of the
shims, but they were about the same thickness as a Guinness Stout beer
can. Try the shim at different spots around the flange and keep at it
until the binding goes away.
