My question is.....is the number one rotor the one nearest to the flywheel, or nearest to the water pump?  Sorry for the dumb question....

Well, as much as I'd like to abuse you <g>, don't feel that bad.  It does get confusing when you start talking about front, and rear.  To be absolutely sure what they mean, you might have to ask Dave, or the ECU folks.  However, I think it's a pretty sure bet that rotor number one is the one on the front cover end, and #2 is at the flywheel.  That's the way Tracy labels them in his instructions. 
 
BTW, we're going to have to talk about this intake construction.  How about sending me a phone number offline when you get a chance.
