Adam,
I drilled the 4 holes in the spar web as part of the builder assist program in Redmond. I don't, however, see any reason why they can't be drilled after the spar closeout is installed. There should be plenty of room to get a drill and hole saw in there any time up until the console is installed. Just a little easier to get to before the center section is bonded to the fuselage.
