You mention that the leading edge of the flap on the outboard end is 3/16
higher than the trailing edge of the wing.  

That means the flap can be stowed completely in the retracted position, but
it forms a little hump aft of the socket?

If so, I would guess that  the thickness of the flap itself is the problem.

You may have to delaminate the skin of the flap and grind down the ribs  to
lower the thickness and thus lower the profile.  Very careful application of
heat with a heat gun will unbond the adhesive--a tricky maneuver, but it can
be done.  In the worst case, you may have to buy a new skin to reskin the
flap.

Alternatively, you can get a new track, remove some stock from the bottom  
and redrill the holes so that the track sits a little lower relative to the
wing, while maintaining the same angle as before.  But this may just move the
hump from the top of the wing to the bottom of the wing, and you will have to
rebuild the interior socket of the wing into which the flap stows (I forget
the name of this area)

It really sounds to me like the thickness of the flap itself in the outboard
end is the culprit.
