This happened to mine. It extended to far out as I didn't have the stop limits in place. Once it extended it and stopped working.  If I remember right had to reverse it by hooking the leads directly to a battery and retracting it slightly.

Also verify that  the limit switch is operational. The only way the flap motor will go beyond the limit switch is if it's failed or miswired.
