shaft, .027 will
give quite difference at both ends of the
shaft.

It may be that I am not seeing this clearly, but, I put a magnetic based
dial indicator on the counterweight and run it on the pilot hole in the plate or
bell housing, while turning the crank.
You can get the concentricity down under .010" just by tapping the plate or
bellhousing around without the alignment dowels in place.
