well - I can tell you that I have the same situation. My engine is an O360 F1A6 with a forward governor and as I tried to match the spinner of my future MT prop with the cowling. I have recognized that the space between the cowling and this special high point of the forward crankcase is close to 0. I discussed this with my technician  and  the result is, that I have to  build up  a special bulge.  Ugly - but  necessary for clearance purposes.

BTW - what kind of engine do you have ?

Pertaining to 360's:  have a fwd mount prop gov. and plenum top cooling.  The problem is: Because of the fwd mount prop gov. there is a high spot in the case.  You have to make a special bulge in the plenum top in order for it to fit over the engine case.  Because of this The top cowl sit right on top on the bulge in the plenum top at the fwd point where the prop gov is.  There is no clearance at all here.  It has to sit right on it in order to properly line up with the spinner. 
Is this ok?
