Many here with more experinece than me (just early in building).  However, if you're concerned about paintingthe sill now and having trouble mathcing the paint later, perhaps you might consider making the door sill a different color - perhaps to match ther interior.  That way you could more easily touch it up in the future if needed as well.  Just a though.

As you know silicone and paint don't mix.  I have an ES so it wasn't a big deal to fly without the seal, you don't have that luxury.  I honestly think the best solution is to choose your exterior paint color and have the door frame painted before you attach the seal permanently.
