Bob,
I have had my prop balanced several times and can't remember removing the lower cowl at any time in the balancing process.
Make sure that you go past the RPM that you want to balance at and then bring the engine back down with the propeller setting.
2,450 RPM is the best specific fuel consumption per horsepower for my O-320-D1F engine. 2,450 RPM is what I balance at. Therefore, at the 2,700 RPM prop setting, I run the engine up to 2,500 RPM with the throttle and then bring it back down to 2,450 RPM with the prop. Balancing takes place at this point.

I'm planning to have my prop dynamically balanced next month.
I'm worrying about whether to remove the lower cowl also, considering that the prop blast might do it damage without the support of the upper cowl.
Maybe I worry too much, what have others done?
