Treat the scribe lines as "suggested guidelines". I had several parts which had partial scribe lines, some that had no scribe line, and on my canopy skin I had 2 scribe lines. Often on the smaller parts (like the NACA scoops) I made paper or cardboard templates to allow me to center the part properly and draw an ink line to use for cutting and trimming. For larger parts I just gradually trimmed and fit. This technique was learned after I found out that gradual trimming was quicker than over trimming and re-building.
