My guess is that the air was forced out of the loop and was then whipped into foam by the pump.  When you shut down the system, all the little bubbles rise to the top of the system (the loop) and again form the air pocket.

You may well be correct, but that would suggest that straight distilled water foams more than I imagined, and the air separator tank did nothing.  My bubble theory was the best I could come up with to fit the assumption that the AST worked.
