I need to finish eliminating the leaks, then run it enough to purge any air from the cooling system, and verify that all is well as far as cooling goes.  At that point, I can give auto tune a try, and then see if I can make some sense out of the torque reversal induced vibrations.

 I suggest that you Google the BD-5 and vibration study. The article talks about the problems of harmonic vibration and is very interesting and understandable as there are no mathematics (vibration studies are very involved) rather there is a discussion of the results of making the system work. I would suggest that anyone thinking of longer shafts or belts read this article.
