What's wrong with batteries, with individual Batt Master solenoids both feeding a common Battery Buss (which could consist mostly of a stud with both batteries, the alternator output and an unfused cable to the essential buss)?  I guess I would include the 3 master relays (Batt-1, Batt-2 and Alt) on the Battery Buss.  I would guess the essential buss would be where your fuel pumps, fuel control and ignition would be.  I might charge the batteries through diodes so as to isolate the backup batt from the system until it's selected.  One common stud on the Essential Buss a terminal block for both batteries, Alternator output, cable to Essential Buss and diode protected charging cables to batteries.

All the other busses I'd have powered from Essential Buss ... Jim S.

Sure. This is something I may have to deal with. I have two batteries, and
the pumps are supplied direct from their respective battery busses. To
charge the left (backup) battery I need to engage the contactor, but this
makes this battery vulnerable to any electrical problems that might occur.
Running the left pump will discharge the left battery if it's not being
charged. I'm a bit torn on what to do here.
