The scoop is right at the the front of the plane.  The boundary layer is going to be almost nill there to begin with.  Compound that with the fact that the air has been accelerated by the nose curving up, and that the nose will be high when the cooling is need the most (climbout), so that the air is injested more directly.

The problem with the P-51 was that the scoop was much further back on the plane, and the boundary layer had time to grow before it got there.
