Funny, none of those look like exhaust ports to me :-)  
 
Since you posted the intake runner pics, I have to speculate that Bruce does not do anything to the size of these.  If he did, it would cause you to have to make a custom intake to match it.  However, if you look at one of these 4 port housings, you'll see that the secondary runners could be increased almost an inch at the top of the runner.  I was just looking at my intake today, and noticed that I could easily take it out a quarter of an inch at the top, but I'm not sure how much value that would be.  The runner does seem kinda small for such a large port inside.  Perhaps someone who's water does down the drain the wrong direction will comment :-) 
 
For the record, I am trying very hard to resist messing with the ports on the RV-3 engine, but I can't promise success :-)

But now I have a question.  What are the little holes below the ports?
There is a round one on the end housings and a square one on the center housing.

Well, mine are rectangular on both the front and rear housing, and larger but still rectangular on the center housing.  Since my engine is in pieces, I can tell you that these holes connect to the round holes that are below the exhaust ports.  My guess would be that these are channels for exhaust to heat the intake manifold, but I admit that I don't really know for sure.  I'm sure someone here does though.
